No, that's fine. For one, yeah, it already had levitate. Two, levitate fits with the design of the Pokemon since before abilities were a thing: a floating mine thing. Three, it's not like it turned into Poison/Anything else weak to ground. It's only when it gains a new ability that doesn't really fit the theme just to cover up a massive weakness.
Like if Aurorus had a mega that gave it the ability "My Kung Fu Is Stronger - Gain +1 defense every time for every hit by a fighting move." Or the ever popular Sap Sipper Swampert. We do see things like this, like Desolate Land Primal Groudon most recently, but they're usually not as blatant. Desolate Land fits the theme, and while it covers up a x4 weakness to Water, it's also not an absolute thing. Only while the weather condition is up, which can be removed in a number of ways.
