It's kinda like those scenes of Light Yagami when his eyes randomly glow red in the Death Note anime.

I don't think they "ran with it", they wouldn't just randomly put dialogue in the game that mentions Giovanni's kid had something as specific as red hair without some kind of thought put into it. It was clearly preplanned since at least FRLG.

No, I'm sure it was planned out but I think they just didn't execute it as well as they could. You only find out through the Celebi event and that isn't part of the main game. At least with adventures it was somewhat important to the story.
Nothing. His motivation was unique for his time, and the arc that he went on had a satisfying end. HGSS gave him even more complexity, even if it did water down some of the harshness to his character that made him stand out.
