Does anybody have any ideas about what the canon teams for each gen would be? Gen 1 would likely be Red's team from Origins or his team in G/S/C/HG/SS but I have no idea about any others

And we'll never know the canon teams unless they do another PWT and add previous player characters to it.
All we know is Red and Blue, and that's probably all we'll ever know 100%.
There's no such thing as a canon team holy shit.
If we go by the same formula as Red's canon team (His HGSS Team), some teams could consist entirely of gift Pokemon and interactable Pokemon. So Ethan could have:
Togekiss, Sudowoodo, an Eeveelution, Shuckle, Red Gyarados, Dragonite
He could have one or all three Johto starters. Red could obtain all the Kanto starters in Yellow, while Ethan could only obtain all three by trading. So he might have all three, or he might just have one. Or, like Blue, he might not use any. There are also the two event Pichu, but I won't be counting event-exclusive Pokemon here. I also will not be counting the Hoenn or Kanto starters, as even though Ethan can obtain them it would be unlikely to be on a canon team as he represents Gen II, not not Gen I or III.
Brendan could have 1-3 of the Hoenn Starters, Cradily, Armaldo, Wobuffet, Kecleon, Castform, Metagross, Sudowoodo, Togekiss, Camerupt, and Sharpedo.
Lucas could have any of the Sinnoh starters, Togekiss, Blissey, Spiritomb, Lucario, Rotom, Porygon-Z, and an eeveelution.
Hilbert could have any Unova starter, any of the elemental monkeys, Carracosta and/or Archeops, Musharna, Volcarona, any previous fossil, and Gyarados. He could even have Reshiram or Zekrom, considering obtaining the legendary Pokemon is a key part of their story.
Nate could have any Unova starter, any previous fossil, any of N's Pokemon, an eeveelution, Sawsbuck, a shiny Dragonite and/or Shiny Garchomp, Gyarados, and Carracosta and/or Archeops. He too could have Reshiram or Zekrom.
Calem could have any Kalos starter as well as any Kanto starter, considering how early the Kanto starters are obtained in XY and the addition of their Mega Evolutions, Snorlax, Lucario, and Lapras.
Red is the protag that will ever have a canon team or appear outside of player control.

gen IV's is the shittest.
Hilda and Hilbert would have Reshiram/Zekrom, and Nate/Rosa would have the Kyurems.
