Just got one of these to backup my Pokemon file, anything I should know before I get started?

Be very fucking careful to not unplug the game or the usb cable while you cheat/backup.
You could brick your game completely without being able to even restart.
Wouldn't it just be cheaper to set up CFW and use a Homebrew app to back up your save?

Set it to automatically backup on each use. Then if something does go wrong, you can restore it easily.
Ayy, I got one recently too. I refuse to tamper with my team/Pokemon acquired legitimately, so instead I just Wondertrade a fuckton of shinies with ability capsules. Still (kinda) trying to complete the National Dex so I don't use any hacked 'mons with the GTS.
