He had zero plot relevance in Ruby and Sapphire (you actually had to go out of your way to find one), no major anime appearances and his own game is currently the worst selling non-spin off Pokemon game of all time. Rayquayza was a boxmon, was the single most powerful mon when introduced, and has a pretty awesome design. Compound that with the merchandising and TCG.
