Basculin or Aegislash. Can only use Basculin in gen 5 onwards and Aegislash in gen 6 onwards.

I really loved using Aerodactyl in my latest xy playthrough, but Trevor also has an Aero on his team.
Slaking is my boy. Every time I do a gen 3 playthrough I run into Slakoth in Petalburg Woods and end up using him.
I used him in competitive for a while too, getting rid of his Truant via Cofagrigus is gimmicky but so satisfying when it works.

I use a lot of water types but he's been my ace since Pearl. Runner up is torterra, it and empoleon used to rekt shit when I had both during my initial Pearl run.
Ever since Gen 2, I've always had a Magikarp > Gyarados on the team during first playthrough (whenever possible). It's not even my preferred Pokemon in looks or skills, but it never fails in being the Swiss Army Knife of my team regardless of the starters I pick.Kinda like Red's Poliwrath, except it doesn't job as much.

The first time I played Sapphire at age 8, I only used my starter, so all the other Hoenn mons I now love didn't catch my eye. But I re-played it countless times, and with each, this unique dragon became more and more prominent on my teams.
In XY, my first real experiment with breeding, I hatched a 5IV Swablu. Eventually I'll try for a 6.
When ORAS was announced, I suspected it would get a mega, and I expected a dragon/fairy type. I was right, and grateful that its mega isn't ugly. I used one on my team named Serenade, and he's my chosen mega.

I usually change my teams pretty often, but the ones I've used the most are Volcarona and (more recently) a female shiny Azumarril. Arcanine too, since it's my only GenI bro that I still use.

I don't have a signature Pokemon because my main enjoyment in Pokemon games comes from trying new Mons. Whenever I start new playthroughs, I try to build a team consisting of Mons that I have never used anywhere before. Am I the only one who does this? I think it would be pretty boring if I always played with my favorites and used the same Mons in each game. Like, what's the point? The best thing about this is that when I force myself to use new Pokemon (even ones that I may not like at first), I end up finding new bros and liking new Pokemon. A good example is Watchog. I fucking hated it until I actually tried one in my Black version and now I love it. Absolute bro-tier Mon with a great movepool.Throughout all my save files ever, I think the two most common Pokemon that have appeared in my teams are Fearow and Gyarados, neither of which are even among my top 5.

At one point it was shedinja, but after a while, I realised I had to built every team around it, and I'd also been including claydol out of a combination of affection and usefulness. So now I include a claydol on every team no sweat; and after being clutch time after time, it ended up taking root as my favourite.
Ever since my very first Yellow, I spent hours as a kid trying to get a Tauros in the safari zone. Ever since then, I've always put one on my team if given the chance, and he's definitely become my favorite. Shame he has virtually no merchandise.

Probably my Starmie that's been with me since Emerald. Beat most of the Frontier with it and used it quite a bit in early D/P wi-fi battles with a Choice Scarf back when that was basically unheard of. It's been retired since but I do always bring it over to the next generation.
There is always the same pattern in these threads:

No one ever picks the really obscure ones. Like Gloom. I've never seen a Gloom posted. Or a Cascoon. Or a Remoraid. Or a Cloyster

Gengar - My Mega and
Vileplume- Raflesia was always my favorite flower for some reason.
Lanturn- As I don't like its design much, because it looses a lot of amazing CHinchou traits, I always loved Absorb abillities and Rain + Thunder is always nice.
Flygon- I was charmed by this line design. I'm still mad it's not faster than Salamance.
Darmanitan- Since Pokemon Begining I always dreamed about Daruma Pokemon.
Garbodor - I waited for ground pollution mon. And they gave me Trashtoro. The fact so many people dont like it design, only proves his design is great.
