There are at LEAST 16 badges that can be used to qualify for the Indigo League, and that's just the games. Anime likely has way more Gyms. Not to mention the Karate Dojo, which was a Gym, until the Psychic one put it out of business. You only need to see 8 Gyms in the anime/gyms, because that's all you need to go to the League. The Pokémon World is much larger than what you're exposed to, and there's nothing to suggest there wasn't more Gyms and towns and shit we haven't been to.
Unova also shown to have 10 separate Gyms, and 13 Gym Leaders.
