This discussion happened recently but it seems - and I was not previously aware of this - that they don't all end up with the same badges, and it's implied somewhere in the anime that there are more than 8 gyms in a region.

Even in Unova they visited 11 gyms. Striaton gym, Lenora, Burgh, Elesa, Skyla, Clay, Brycen, Drayden, Cheren, Marlon and Roxie were all gym leaders in the BW anime. And even then there were rivals with other badges than those 11. In DP, AG and OS there have also been rivals with other badges from gyms Ash never challenged.

Old news my man. You only NEED 8 badges to get into the elite four. There are more than 8 gyms in a region. The games only had 8 for simplicity purposes during kanto and stuck with it when making johto because there would be 16 total badges from both regions and stuck with it from there on out.
