This makes a surprising amount of sense. Alan specifically noticed that Ash Greninja doesn't run on mega evolution energy the first time he saw him. Assuming Lysandre's weapon can go as far as draining mega evolution energy in terms of absorbing it, and coupled with Olympia's prophecy about Ash Greninja being the key to the crisis (which even Diantha restated a few episodes ago, thinking to herself that she'd need to protect Ash so that he could protect the Kalos region), then all mega users run the risk of losing their megas while the weapon is active and Ash would literally be the only one able to stop Team Flare. Attacking the league would both mean getting as much mega evolution energy as possible and impairing as many mega evolution users as possible, up to the Elite Four and Diantha if they're present.
