1. fighters were going to originally fight alongside Pokemon (but they quickly got rid of this idea - if you can fight Pokemon yourself, why have Pokemon at all?)
2. pokemon weren't sentient animals who wanted to be captured by trainers back in generation 1. they were animals. just like lions, tigers, and horses. they needed to be trained just like any other animal. this is why they have whips. to train their animals.

I guess because the idea is they'd fight with the whips. I'm pretty sure the idea that trainers would fight was dropped well before art assets like trainer sprites were designed though. It sounds like something they were spiralling during conceptual stages and dropped in the conceptual stages because it undermined the whole point.

It seems the more simple and understandable reason then "they were gonna fight".
Strong trainers had to deal with strong Pokemon that were much more violent in Gen I, which had a lot of real world parallels.
Strong trainers used whips for the same reason that a lion tamer uses a whip.
