Probably to the place where is most fitted to their needs so where the rest of their species live
If a pokemon is foreign to that reigon and can't find a suitable habitat then they will just wander around until they get caught by some random trainer which might explain why trainers in the Battle Frontier/Mansion have non-indigenous Pokemon

This is actually fairly easy to explain. When the fossils are 'resurrected' they are not bringing a dead Pokemon back to life, after all look at the fossils, they aren't exactly corpses of Pokemon but rather fossilized fragments of an extinct species(or in Aerodactyl's case, sap containing the DNA of an extinct Pokemon). The scientist use these samples to extract the DNA of the prehistoric Pokemon and effectively use that DNA as a base to clone a new Pokemon from. Basically, they are not bringing a dead Pokemon back to life, they are using ancient DNA to create a new Pokemon from an extinct species. Going off of this, they could easily create a clone from a dead Pokemon's DNA, but what would be the point if it wouldn't actually be the deceased Pokemon and is likely a species that can simply be found in the wild?

The don't resurrect the dead pokemon in the fossils, they use the DNA from the dead specimen to make a clone, but it's a completely separate entity.
