Either Nidoran will give you either Nidoran if: Female bred with compatible male, Male bred with Ditto.
Illumise bred with any compatible Male will give you Illumise or Volbeat. Volbeat bred with Ditto does the same.
Miltank bred with any compatible male will only give you Miltank. Tauros bred with Ditto will only give you Tauros.
Gamefreak doesn't acknowledge Miltank/Tauros OTP.

You see Tornadus/Thundurus first, you run into Reshiram/Zekrom later. Post game you're supposed to go to the Abundant Shrine first. Then Icy Chasm.

Kyurem-W looks more frozen over than Kyurem-B, because Kyurem-B doesn't have those knee spikes.

Because neither of them are exact trios like the others are.
Consider Groudon, Kyogre and Rayquaza. Rayquaza is not the same as Groudon and Kyogre, so it should be last. Even some side game Pokédexes list Kyogre before Groudon, but Rayquaza is always third.
It's the same here. Landorus is stronger than the other two (better BST) and has different moves. Kyurem is likewise different than Zekrom and Reshiram, with lower BST, but two other forms with higher BST.
So, first, I think we can agree that, when ordering the Pokédex, Landorus must come after the other Forces of Nature, and Kyurem must come after the other Tao Trio mons.
Second, then, is why they are disjointed. The answer is simply that they wanted to emphasize that the first two of each trio is a duo in and of itself. Putting them in just Forces and Tao order would mask that. First the Forces Duo, then the Tao Duo, then the third member of each (which thus, must be in the order in which the Duos are ordered). The order in which you encounter them in the game reflects this, but is a (good) symptom rather than a cause of the Pokédex ordering. It could also be possible that these two Duos/Trios are linked somehow, though that is not necessary.
