They probably just assumed they'd be doing another time-killer entry in gen 6 like every other generation got, but it didn't end up happening for whatever reason. Maybe they just realized that a third version would make a shitty anniversary game and pushed gen 7 up instead.

The point was that, since Gen III, the trio leaders/third members got their own plot bits. Rayquaza, Giratina, and Kyurem. Zygarde not getting some equivalent in the games strikes many people as a let down and misstep, and fuels speculation that, along with other pattern breaking, Zygarde is still getting something in the future beyond just popping up in an optional cave.
