Little linguistics lesson here, but "nezumi" can refer to many species inside and outside the rodent family, and usually for non-rat species there are characters preceding "nezumi" to differentiate it from rat species which are just called nezumi (for example, shrews are "togarinezumi").
In Cyndaquil's Japanese Pokedex entry, it is called "Hinonezumi" - meaning that it can refer to any generic rodent species and even certain species outside the rodent family. Mudkip is obviously very based on the Axolotl for appearance, look at the similarities to Wooper which is also inspired from it. But the Mudskipper I hadn't a clue existed and it probably inspired the Fins and overall typing. Plus the name. Mudkip, Mudskip.
As for Chansey those head frills it has aren't enough to convince me it has Axolotl inspirations. I think Chansey is based solely on the idea of mammals with pouches. Also I just read it's pokedex entries.

As much as I hate zodiacfags, and as much as Cyndaquil is not a mouse, it's based on a legend of Hinezumi, a mouse that lives in a volcano. His evos become "volcano pokemon" So even though he's not a mouse, he's inspired by a legendary one. I don't agree that foxes are dogs, either. Yes they're canids and part of the "dog family," but they're very different in folklore.
