I was thinking about that when I watched Origins when Red battled Brock. He had a full stock of Pokemon and only selected ones based on how many badges Red had.
Yes, I know it's not the game, but from a certain perspective, it makes sense. Not every trainer starts their journey from the same town so that doesn't guarantee that they all start with the same Gym Leader. It'd make sense for each leader to have at least a couple of Pokemon that are strong enough to give new trainers a challenge without completely curbstomping them, and saving the really strong Pokemon for the really strong trainers, ones that have 6 or 7 badges and have proven to be a competent trainer.
