Generally speaking it'd depend on the exact goal of a given encounter and the purpose of the unit in question.
A standard force would likely be made up primarily of pokemon that are themselves docile, adaptable and generally would be a mix of complimenting types. Smaller pokemon, early route mons evolved would likely make up the bulk of any fighting force's ranks, and would be supported by larger, bulkier pokemon who could serve as a bulwark in an advance to protect the smaller pokemon from bombardment. Such forces would likely be tailored to the terrain they hope to face, and would likely be supported with faries and psychics from behind with supporting moves, especially during defensive endeavors.
There'd also undoubtedly be more specialized forces designed specifically to make use of certain terrain attributes. A Marine corps or Naval Fleet would undoubtedly make use of primarily water pokemon, with fish-esque pokemon replacing the need for submarines. Air battles would likely utilize the same setups as land forces with potential for certain fliers to be dedicated to ground bombardment of enemy forces.
I'd expect generally speaking due to the difficulties in taming, and the time needed to raise them, that Starters, Dragons and Pseudolegends would be rare, probably given out in their base forms to up and comings or more likely, independent trainers with them would get integrated into the fighting force directly. People with such pokemon would probably be officers and the like.
It depends on which Pokemon are currently considered über by Smogon.

As a random pick, a military force of Sinnoh would probably utilize:
Luxios, Machokes, Lopunnies, Gastrodons, and Puruglies as their light forces, who support
Bibarels, Luxrays, Gravelers, Onixes, Mamoswines, Rhyhorns, Rhydons and possibly Hippowdons, but they're pretty slow. Abomasnows could see use in arctic environments with Weavile support.
Aerial forces would include Staravias, Staraptors, Murkrows and Pelippers, with night forces dedicated to Golbats and Noctowls, with Gliscor, Yanmega and the odd Drifblim for bombardment.
Luxrays and Rapidashes would likely make up cavalry units.
Land Bombardment forces would probably be made up primarily of Magmars, Houndoom and Skuntank.
Naval forces would be supported undoubtedly with Buizels, Floatzels, Seaking, Lumineon and with some number of Gyarados, Tentacruel and Mantine.
Officers would use the starters, Gabite, Altaria, Togetics and Togekisses, and the rare Garchomp, Eeveelutions and other rare pokemon.
Support units would make use of the Gardevoir-line, Bronzong, Kadabras, Haunters, Dusclops, and Misdreavus.
Really, every scenario gives lots of options.

Step 1: Air Superiority
Get some Crobat or Aerodactyl in the air to take care of any threats. If your enemy has control of the sky you don't stand a chance.
Step 2: Heavy Support
Get some Megas and Dragons to rain death from above. Salamance in the air and Metagross on the ground. Strategies win wars and the best strategy is to be more powerful than your opponent.
Step 3: Control
Once you have control of the skies and superior firepower you have to stamp out dissenters and appease the public. Get waifumons like Gardevoir and Lopunny to go around and keep the men happy while at the same time working as spies and hunting down any underground networks that try to oppose you. To keep the women happy just send an army of Mr. Mime to help them out. To stop a new generation that will grow up to oppose you then just give kids Vanillish to keep them happy. Also ban all civilians from owning pokemon. They are fucking dangerous.
This strategy could work in any region. Don't get into a Pokemon fight. If you fight pokemon with pokemon you will suffer too many casualties. Just go after infrastructure and resources. Worst case scenario you end up with rogue pokemon without trainers that make easy pickings.
