Ignoring my favouritism for the mon, it's not the reason the meta is centralized.

This would be a good start. I'm fond of the dual Primal strategy, but it's the main reason the meta is so fucking stale right now.
The ideal fix, in my view, is to restrict players to one Mega and one Primal, max. This would help keep Rayquayza off of every team, to fill the void left by double Primals. This would also accommodate any future Primals or Mega-like evolutions.

Wait, fuck, it's not Primal Rayquayza, it's Mega-Rayquayza. That'd have the same problem with centralization.
Maybe they could allow two restricted mons in the party, but only one into play at a time. That might work.
