3D games and the anime have always depicted the Cyndaquil line this way. They only turn their flames on when they're angry, or when they're attacking.
So no, Gen VI didn't ruin anything, that's just a part of the line's design that wasn't able to be showcased in 2D.

In HGSS when Typhlosion is outside the pokeball it has its flames turned on, same goes for Cyndaquill and Quilava. I doesn't help that its official art also has its flames turned on. Gamefreak is just being inconsistent again.

They weren't. That's just how their kind is like according to Gamefreak.
In XY their models have more opportunities to have more life than 2D pixel starters and some concept art, so they took the opportunity. Even in the anime they're like that.

Its the opposite of a simple design. Simple designs communicate things clearly. Typhlosion is just bland.
Charizard is a simple design and I can tell at a glance its a fire breathing dragon.

Typhlosion has its flames out all the time in 2D games and official art because 2D games have limited animation, and art has no animation.
3D games and the anime don't have the limitations that 2D games and art do, so they're able to show things that 2D games can't, like Typhlosion's flames not always being out, and Samurott pulling out its swords to attack.
