How would you balance it better?
Poison and flying new do neutral damage.
Fairy and Ghost now weak to grass
Resist fairy

Spirits being bound to trees is commonish in various mythologies.
Grass resists rock and is neutral to flying both ways.
Grass is immune to fairy or resists it.
Grass lose the poison or ice weakness and water gets said weakness.
Either one of these works.

Trees are better at handling strong winds than 99% of other livings things. Mangroves don't budge in fucking hurricanes. Typical midwestern trees deal with ridiculous winds on a daily basis. Any justification you can use for flying being supereffective on grass, you can use for Normal types and most living things.

It's entirely fine for Roothoot to be shit in comp. Grass types get great abilities and moves to compensate for the shittyness of the type, while Flying is one of the best offensive types in the game while being a reliable check to some of the most common moves (Close Combat, EQ, Solarbeam). There are reasons why Skymin is in Ubers despite being the same type.
The only thing it needs is to not be a bulky, slow shitmon like Noctowl. A grass/flying special wall is not needed, but a Skymin with some useful-but-not-Serene-Grace-useful ability would possibly be viable in lower tiers.
