I don't mind Dragonite as a design that much but could somebody explain where the massive overhaul in design came from. The only other Pokemon I can think of that changes so drastically is Clamperl and even that falls short of this change.

Not really. Dratini has the lines on its tummy like Dragonite but for some reason Dragonair doesn't? Why would it lose that detail only to get it back? Where did the gems on its tail and neck go?
Honestly this line is kind of all over the place but I still love it anyway.

Dragonair's design went through some changes during development.
Originally, it kept Dratini's gills, had Dragonite's antennae, and no angel wings and jewels. It was just a salamander tadpole becoming a salamander, with its gills becoming a pair of wings.
I remember at one point the Dratini line was said to be dragons straight out of tales. As the sole Dragon family back then, I guess GF wanted to make the Dratini line incorporate some of the several cultural depictions of sea monsters and dragons so that the "straight out of tales" aspect was true for anyone, regardless of how they defined a dragon. Dragons are benevolent you say? Powerful and destructive? Ocean dwellers? In the sky? Control the weather? All of that is covered within the Dratini line, and it makes pokemon like Gyarados and Charizard look like simple tropes or stereotypes of what dragons are supposed to be. Better yet, the Dratini line does everything that any dragon can do while looking like both Gyarados and Charizard over its different stages.
Dragonair was changed from being literally an in-between for Dratini and Dragonite so that the line can also incorporate imugi and Quetzalcoatl as well, but doing so makes the whole salamander aspect not as clear. Adding the orbs and feathered wings makes Dragonair look like only a Dratini evolution rather than both a Dratini evolution and a Dragonite pre-evolution like it originally did. Aesthetics was sacrificed for the theme, but hey, at least it gives Dragonair personality.
