It doesn't really make sense for there to be a Z subplot if S/M is going to be confined to Alola. I seriously doubt we'll get a redone Kalos with the graphical changes in gen 7.
Isn't Zygarde getting more attention than Xerneas/Yveltal ever did? Not in the games, but still.
I have to say, I actually like legendaries just being really strong things that are hidden away or hard to catch. Not everything has to be a god or a plot point. I can't feel bad for Zygarde because it's still a cool mystery digisnake tucked away in a cave.

Ho-oh: Appears every time Ash goes to a new region and was the very first brand new Pokemon he saw on the first day of his journey.
Raikou: Got it's own special for Pokemon Chronicles and was featured prominately in the Zoroark movie.
Meloetta: Was a part of the main cast for an entire arc of the Black and White anime.
Also as someone else has said Zygarde has it's very own season of the anime and is featured very prominently in the main cast.
