That actually makes sense...maybe they were kind of testing the waters with that in ORAS with the Delta Episode. They wanted to make another main series game during the 20th anniversary year, so they just shoved the third series of Gen 6 into a post-game story.
I think they still may be obtainable in Sun and Moon but I doubt they'll have plot significance.

My guess is that our protagonist comes from the Kalos region (as we can see from the trailer where the Kukui guy welcomes us to the Alola region) and at some point after someone like the usual evil team messes with the legendaries (presumably by using the Moondial previously hinted in XY) endangering the balance of the earth and as always to save the world, restore the balance and shit we'll have to go back to Kalos and awoken Zygarde (which we already saw being related to the Sundial) and convince him to tell them to fuck off like Rayquaza with Groudon and Kyogre
