You can fight them again after beating the champion.
They're at Sylph Co. Where Giovanni was. Apparently they were trying to regroup Team Rocket together again.
They have a Persian too, which is funny cause Pikachu isn't allowed to evolve but Meowth is.

Me too, in fact her design was probably based off her.
Keep in mind the GSC Rocket admins didn't have names, so the two Rocket characters we see resembling Jesse and James could've gone on to become executives in the game canon.
