Which is the most powerful villainous team?
If we're talking about the anime, then Rocket by far.
Otherwise, Plasma.

Objectively, in terms of ''power'' in a figurative sense, it was Team Plasma who rose to the top. They had an entire empire thriving deep within the heart of Unova, and during the final chapter of the game a Plasma grunt even goes over all the reasons why the previous teams failed to match their level.
However, in terms of sheer POWER, Team Flare could probably take the crown since they had access to a weapon that could shatter the entire planet. In actuality however, they were a bunch of loons with a few small bases to dwell in.

I'd say Team Galactic beats Team Flare in sheer power. The Red Chain may be small, but having the ability to control literal gods is way beyond that of a man-made machine. If the Red Chain had actually worked on Giratina, the entire universe would have been gone by now.

Tbh, none of the teams are really that good. None of the grunts knows what the fuck they're doing, the leaders all have plans that inevitably backfires and they're all thwarted by literal kids and teenagers.
Well, except Team Plasma-EX. The grunts knew what they were doing, Ghetsis' plan actually worked and had it not been for N's Reshiram/Zekrom being LUCKY enough to "sense" Kyurem's distress in time, the player would actually have failed. Is Team Plasma-EX really the best villainous team there is? I think so.
Let's sum this up scientifically, for the games only.
>Team Rocket
- Active in three different regions (Kanto, Johto and Sevii)
- Sent an operative to Unova. While he then resigned, it's safe to assume more were sent.
- Have three different hideouts.
- Run by a respected gym leader.
- Strong enough to make a resurgence after their defeat.
- Operate through legitimate businesses, notably the game corner.
- Link to Mewtwo not confirmed in game.
>Team Aqua/Magma
- Active only in Hoenn, one base apiece.
- No known form of income.
- Leaders have no real background.
- Were able to awaken, but not control a legendary.
>Team Galactic
- Active only in Sinnoh.
- Have a number of bases.
- Likely created Porygon-Z.
- Were able to awaken, but not control, a legendary.
- Leader has no real background of importance.
>Team Plasma
- Active only in Unova.
- Strong enough to make a resurgence after defeat.
- Were able to control a legendary.
- Created Genesect.
- Only one base, but by far the largest and most elaborate of all.
- Examined the failures of Rocket and Galactic so as not to make the same errors.
- Most clever ruse.
- Leaders have no background of importance.
- No clear financial backbone.

So overall, Team Plasma is probably the strongest in terms of raw power, followed by Team Flare and then Rocket. Financially, Team Flare is the strongest, followed by Team Rocket. Scientifically, Team Plasma wins again, followed by Galactic.

In the anime, after Galactic and Plasma were defeated, Team Rocket took over as well.

But that's the thing, it didn't. And it was never going to work out for them since Cyrus was too stupid to research into the Red Chain's power at all. He had no idea the 3 spirits controlled the Red Chain, despite the experiments performed on them. It was a half baked plan that never would have worked.
Team Flare on the other hand actually completed the ultimate weapon.

Aqua/Magma are definitely the weakest teams. Galactic has a lot of cool tech, but aren't really any stronger. Team Flare and Rocket are about on the same level - strong and with monetary backing, as well as some scientific background, but not really anything special beyond that.
In the games, Plasma is the strongest.

In every source, Mewtwo was created by Dr. Fuji, later to become Mr. Fuji of Lavender Town.
In the anime, Team Rocket sponsored Fuji to clone Mew. He wasn't a "true" member of the team in that sense. There's no link to Fuji and Rocket in the games, however.

It's never been officially denied, though. There's a theory that states Giovanni tried to steal the Master Ball in order to recapture Mewtwo. And it's entirely possible that Team Rocket funded the Pokemon Lab on Cinnabar, just as they did in the anime.
Remember that in the manga, Blaine was a member of Team Rocket as well.

It's still possible, though. If TR were never intended to be involved with Mewtwo, why was that the case in the movie? Why not just have an opening where Fuji creates Mewtwo without TR's help?

The anime wanted to give Team Rocket much more relevancy to the overall story than two grunts and a Meowth, so they tied Giovanni into the mix to flesh out the movie. Plus, the movie released just after Ash obtained his Earth badge. Since Giovanni was to appear in that episode, they used it as a way of promoting the movie by having Mewtwo appear to stir hype. It would have been boring for viewers if it had been just some crazy old religious guy trying to clone Mew.

I don't see how this couldn't be Team Plasma. In BW1 they successfully infiltrate and fully occupy the league with their castle right after their leader defeated the champion with his legendary dragon. The game even shows that you need the other dragon to defeat N or it's useless. You could say that doesn't matter since Ghetsis was the shadowmaster but his plan gave him essentially a powerful army regardless.
Heck even in BW2 the team comes back in full force 2 years later as opposed to Team Rocket's 3 years and also unlike TR they are not a shadow of their former self trying to impress their senpai so he comes back. Trying to steal something? Fuck it, freeze the city. Some hillbilly from some backwoods town getting in your way again
