Back in the days of Gold, Silver, and Crystal, Lugia was statistically better, since Ho-Oh wasted a large chunk of its BST on its very high attack it had a hard time using.
On the playground level, Lugia was better than Ho-Oh because Lugia got water attacks.
Aeroblast had a cooler animation than Sacred Fire on the GBC games. Aeroblast is also a cooler name for an attack than Sacred Fire.
Lugia is bigger, and therefore better in the mind of an eight-year old.

Basically, Lugia made one hell of a first impression in the old days, which has stuck admirably. The fact that it remained competitively viable meant that the fans of Lugia always had a good reason to keep using it, and thus keep up their relationship with it.
I think a detail a lot of people are missing about the movie appearance is that not only did Lugia get a movie, it got a movie where it's intelligent, while Ho-oh has nothing to give it personality other than its design.

Lugia always seemed like the "nice guy" pokemon.
For example, he's huge and powerful, and while it's hard to gauge just how powerful he is, he's probably on par with Kyogre and Groudon, and possibly Rayquaza. Which, of course, means he's absurdly strong.
And so, much like those pokemon, he hides himself away so as to not harm the other pokemon and people that he loves.
Ho-oh just sort of comes off as a dick. He revives pokemon from the dead, yes--in a twisted parody of what they once were, leaving them unhappy roamers.
He's also supposed to grant happiness by looking at him, and yet despite not having the world-ending power of Lugia, he doesn't reveal himself frequently, and instead stays holed up, preventing people from experiencing happiness.
I mean, jesus, even Rayquaza, the shy, reclusive dragon pokemon that prefers to keep itself seperate from world affairs reveals itself from time to time to other pokemon and people, just to reassure them that he's still watching over them. But Ho-oh? Oh no, he can't be bothered.
Fuck Ho-oh. The only thing he's better at is walling in the current meta while looking prettier in both shiny and non-shiny forms. But it's inner beauty that matters, and Lugia seems to have all of the kindness and compassion Ho-oh should have.

No, not really. It's too far-reaching to make any good conclusions about, especially the part about Lugia being on the same level as the Weather Trio. It creates hurricanes, sure, but it's nowhere near being the embodiment of the laws of nature, or having the ability to completely wipe out all life on earth just by passively existing.

I used to like Lugia more, but almost all of its sprites since Silver have looked terrible and over time I just realised that its design was kinda dumb and that despite the plesiosaur elements and whole ocean dwelling whirlpool lord of the seas thing it wasn't even a fucking water type to reflect Ho-oh's fire and was nonsensically Psychic.
Really most of the things I liked about Lugia were basically misconceptions I had that I realised I had gotten wrong over time. Then I realised that Ho-oh's design is a really good legendary phoenix that better reflects the culture of the Johto region and is the actual trio master of the native trio. I like Ho-oh much more now.

Oh, another misconception that pushed me away from Lugia. Because the day/night cycle was such a bit feature in GS and the title screen was just recolored from Gold's I always assumed it was Lugia flying at night, when HGSS revealed that it was actually swimming underwater I felt even more put off from what I mistakenly thought of Lugia.
It also swimming underwater and not flying on the title screen also increased my frustration that it wasn't a water type.
