So, I recently picked up a regular 3DS from a friend who didn't want his anymore, but I haven't played Pokemon since Gen 3. Should I play Gen 4 and 5 on my 3DS or emulate them?

If you actually want to interact with people or migrate Pokemon from other gens you have, 3DS is the way to go. You can also be confident that things will work and look exactly how they're supposed to, which isn't always a given when using emulators and finding decent .nds's.
If you aren't concerned about any of that, then use an emulator, definitely. Free is good, and it might just be your preference to play on a PC anyway.

Skip Gen IV, it's complete ass. Platinum is good for one runthrough to decide if you like it. Play Gen V, it's good. Play XY, mediocre as balls, but good for one runthrough. Avoid ORAS like the plague.

Play them a DSi if you have one, it will look better without the extra pixel resolution.
Don't listen to shitposters
Play whatever game you feel like, even if its ORAS, yes the game is worse, but you'll at least get to experience new mechanics (good and bad) and see nearly every pokemon in the pokedex. Gotta catch'em all.
