That Magikarp had a bloodlust and anger towards humans, it was tired of being painted Gold and sold. He was tired of living a lie, he wanted to be a real shiny, but that never happened. Because there's no exp share. It's infinitely harder to train pokemon in the anime than it is in the game.
Not to mention a lot of people considered magikarp evolving into a gyarados to be an old wives' tale.
Remember that Oak was the first person to suggest pokevolution. People were probably really unclear on why some pokemon turned into others or which ones turned into who.
No one probably made the connection that magikarp turned into gyarados because it was so hard to accomplish. They probably just assumed for a long time it was a normal animal rather than a pokemon.

On one level I know it was for plot reasons. Growlie was introduced at a time when Jessie and James only had one pokemon apiece so they could never hope to win against ash. Given that growlie was portrayed as being very strong, I'm not surprised that he was not allowed to come with.
