Have them take turns bothering Ash & co. depending on the episode, each of the members having different mottos and specializing in different things.
Jessie can be the one who focuses on disguising herself and tricking the group, James can be the one who ambushes them from the balloon and challenges them with robots, and Meowth can do plots revolving around manipulating wild Pokemon and villagers.
That way, the members get to shine more on their own, and the conflicts against them won't seem nearly as formulaic anymore even if they're still ineffective comic relief villains.

Give them a long term goal they can work towards, like reviving the whatever flavour of the gen legendary. Ash & co also want to revive that legendary. There are 12 macguffins spread around the region they need.
Start with Ash & co being given the first four or so, and told to go. Giovanni tells TR to go and try to revive the legendary.
Have the TR trio use their vast array of underground information to find the stuff and always be one step ahead of Ash & co. In the first few skirmishes, they get distracted by that episode's special Pokemon, and get defeated.
Have Giovanni berate them for this, then they get their shit together and get to the macguffins right before Ash & co. They try to fight, and almost always lose. But, they always implement an escape route, so they keep the macguffins.
At the end, they have 6 genuine macgufins and 6 counterfit macguffins. The legendary awakens, but goes beserk. Ash has to defeat it with the 6 he has and friendship.
tl;dr Have TR lose individual fights but gain progress to an overall goal.
