Generally speaking, poachers are people who don't use pokeballs to catch Pokemon and abuse them outside of battles by keeping them in poor living conditions until they can be sold to prospective buyers. It should be noted that buying and selling Pokemon does not seem to be illegal in and of itself, so long as the Pokemon being used as "merchandise" are treated properly.

True, but canonically Pokemon can leave their pokeballs whenever they want. It's not like an electrified cage, which is what poachers tend to use. Pokemon stay with trainers because they WANT to, because something about being defeated and captured in a pokeball (or apricorn, or whatever) creates a bond between them.

Not sure if it's ever implied otherwise in the games, but in the animated universe boxed Pokemon are let out periodically to stretch their limbs. I think it'd be pretty cool if they had a big pasture attached to one of the regional professor's labs to showcase this in the games as well.

Pokemon battling Pokemon is part of the natural order, and pokeballs are a comfortable and humane way to contain Pokemon that they can freely leave at will.

People hurting Pokemon with firearms or explosives and then containing them in electrified cages (See: Lawrence III from the second Pokemon movie) is an affront to that order and causes the Pokemon unnecessary physical and psychological harm.

There's also another in-game legend about a young swordsman that may explain why people use Pokemon instead of weapons to fight other Pokemon.
