During my first play through of silver when I was like 12 I caught a Wooper. He was slow and weak. His back sprite looked aweful. Plus he was everywhere and for some reason my mareep's thunder shock couldn't hurt it. Well later I started to warm up to wooper. He is like a kid with down's syndrome that is always happy and just wants a hug. Him and his evolution are extremely charming and have are some of the few pokemon with a real clear personality.
I really liked the sceptile line when I first played ruby. He was fast with a good special for his grass signature move leaf blade. Playing alpha sapphire I realize that sceptile is over designed. Grovyle is a better design. The mega is ridiculous and makes it a dragon with lightning rod? Really? Now that leaf blade is physical, its just not as impressive in sceptiles hands. He is a pokemon that looks like it should be physical based but is stronger with special. He also lacks the personality the other grass starters like bulbasaur, turtwig and smugleaf have. Only plus side about him is he is better than chikorita (But who isn't.)

ironically, I used to hate chikorita, but recently the line has grown on me for some reason. Meganium still isn't very impressive though.

I used to hate Zorua and Zoroark, since it was an attempt to cash in on Lucario's popularity. After using one in a random nuzlocke and having seen all these cute animations, I can't help but like them.
Used to love Gyarados but every time I have it on my team I feel like it's just for nostalgia and it doesn't really have a place there.
There isn't really any Pokemon that I didn't care for at first but grew to like.

I know that the anime is shit, but Ash's Sceptile is one of the pokémon with most personality in the entire anime, I also really like how its portrayed in the ORAS trailer with Brendan, he is full of personality there, this is the last thing that someone should think as fault for Sceptile.

I've never had an instance with any pokemon where I went from hating it to loving it, or vice versa. I have had times when I went from not caring about a mon to liking it though. One such case is Magnemite/Magneton. Used one in BW2 when I decided to keep it on the team after it solo'd Roxies whole gym and it became a staple team member. After evolving into Magneton, nothing could hurt it or take the beating that monstrous magnet dished out. However after evolving into Magnezone it felt weaker both offensively and defensively. I regretted evolving it.

Caught darumaka and thought it was ugly. Used it because I was nuzlocking and needed a fire type. Went from hating it to loving it as it destroyed anything I pointed it at. The motherfucker carried me through B&W

I'm going to blame Mystery Dungeon for this. I used to be very cool towards Chikorita. She wasn't bad, but I never gave her much thought and she would ever be my last choice for a Johto starter. Until I got her as a partner. Good lord did Blue Rescue Team make her seem adorable. She's now one my absolute favorite Pokemon.
In a similar vein, I used to hate Chimchar. With a passion. I never particularly cared for any of the Sinnoh starters but he certainly wasn't somebody I wanted to end up with. I'm much more neutral to him now. I'd still probably pick Piplup over him, but I can see his charm now.
However, the biggest one might be Gastrodon. Coming out in my least favorite generation, I never cared for it. It was just an item on a checklist, catch it and stash it. But when creating a Pokemon OC, I found out she's one of the best HM slaves and built a backstory of her ever feeling unloved because every other Pokemon got love and attention while she was only on the team to move boulders and cross the sea. It made me warm up to it. I think it's the three eyes and the mouth, it's got like a sad frown to it 9 times out of 10. I'd probably now go out of my way to find one. I mean, just look at that face!
Sableye
He always looked awkward to me, and he wasn't particularly strong back in Emerald, I always preferred Bannete and Dusclops.
This changed after I played Explorers of the Sky and warmed up to the evil Sableye, who are mere tools of Dusknoir. I kinda felt bad for the little guys, and even started to think of them as cute.
He's one of my favemons ever since.
Like a lot of people I had a negative reaction to the design when it came out.
Over time though, I've reconsidered. There's something wonderfullysweetabout this pokemon, and even just seeing one in a battle makes me happier.

I hated Tepig because "muh 3rd fire/fightan" but I'm using one in White and he kicks so much ass and has such a great movepool I can't complain
Oshawott wasn't my favorite either because of how Samurott looked but it's design has grown on me and he was such a bro in my recent W2 run I like him a lot
