What people don't seem to understand is Legendaries and mythicals having "no gender" isn't because they literally have no gender, they are rare as fuck Pokemon that near zero people have seen. Meaning they've had no way of knowing what the gender is.
To most people in the Pokemon world these Pokemon don't even exist.

Gender works differently for Pokemon because they're method of breeding is different from humans. Pokemon don't actually lay eggs. Eggs just appear.

Gender is an extension of sex, something that mortals do so their lineage can survive.
As immortals that don't have to breed, most legendaries have evolved past that primitive distinction or never had it to begin with. Latias is more like an extremely elusive normal Pokemon than a genuine legendary, so it has a gender. Meloetta is a muse, so it doesn't bother.
Think of how angels generally appeared male, but at their core they really weren't.
