Haven't played OR/AS, but I remember having a lot of fun with secret bases back on Ruby/Sapphire.
How does it work? Is the map full of secret bases of random people now? Is itfun?

Yes and its randomized every day when you connect to the internet. But if you really like a certain base you can save it and even have friends. I find it kinda fun.

I got my 1000 flags yesterday.
I have synchronised the most painful team and the best base on it so i hope people will have fun on it.
When ORAS was first released I had collected over 2000 flags so people who got my base from connecting to the internet could get 30 flags from me daily. I recently had to restart my game and have been trying to collect the 1000 again. It's taken about a month to get 700 but at least I'll finally have the 1000 again in about 10-11 days

Is there a quicker way to get flags thenjust grabbing a daily one from your friends? There is a max number of bases you can have in your game, and I can only get like 20 flags a day. Is that the only way to reach a thousand?

No when you add people, they can give you flag depending on how much they collected the same day.
So add people, see if they have flag, remove them and add other people.

Yeah, one of the developers' secret bases (in Mossdeep) gives you a Regice doll if you speak to him. You can do it multiple times. I'm afraid I don't have the QR for it though.
