Bill fusing with Clefairy was just a silly side effect of him screwing up an experiment related to the PC storage system. Something minor like that wouldn't be referenced so heavily in Gen 6, these hints are signaling an actual, controlled, proper pokémon-human fusion. Now, this doesn't necessarily mean that fusions will be a gameplay feature in S/M but it could be a major story element pretty easily.

That sounds more like the idea of pokemon and people co-existing and learning from each other, but the wording is vague enough that it could be fusion.
It could also refer to the Ash-greninja form change, which could be a new mechanic is SuMo.
