Mewtwo in the movie is not evil hes just testing a hypothesis that is:
"Are my own artificial pokemon superior to the natural ones?"

As you can already see the hypothesis was true so he made another:

"So my pokemon are superior therefore the natural ones must be destroyed for the sake of my superior ones"

Mewtwo was gonna kill everything on the planet then repopulate it with his own perfect genetically modified pokemon. He would have probably experimented on making perfect humans as well.
