If Pokemon have intelligence on par with animals, many of the carnivorous ones would probably try and succeed in eating humans. Even the herbivores would have the power to cause serious injuries if you threatened them or got between a Pokemon and it's offspring. Say, for example, by trying to catch a baby.
Well, we see that some Pokemon are much more aggressive than others. You would avoid some areas, for example, forests, because of Beedril.

A number of areas would be impossible for humans to live in because superpowered animals live there that can easily destroy any wooden spear they chuck at them meaning it is logically impossible for humans to ever dominate pokemon. Beedrills would make every forest uninhabitable because of their speed, size and poison. Ekans and Arbok are giant venomous snakes.
