There is nothing in game to imply that Zygarde has any relevancy. It was scarcely mentioned, there was no underlying implication that he was important to the story, nothing. So what if he shows different forms in the anime? If 'The Power Of One' had just come out, would you people be up in arms because the bird trio didn't get their own game, or wasn't featured at all in Silver?
