Most legendaries are honestly higher beings beyond mortal sexes. The Original Dragon was so alien it could split its soul into two beings which can revert to stones, and then its corpse zombiefied itself. The male/female split is nothing.

The dragons' conflict and the ancient Unova war was roughly analogous to the American civil war and modern tensions. Yin is female/feminine energy. Yang is male/masculine energy. However there is femininity in masculinity and vice-versa as represented by the white dot in the black half and the black dot in the white half.
This should mean that Reshiram should appear more masculine as opossed to Zekrom but the reason Zekrom appears to be more masculine in its design is because there is masculinity in femininity and vice versa, this is represented with the black dot in the white half and the white dot in the black half.
Game Freak is very sneaky and they always incorporate some subtle shit in their designs that go well with the theme. Giving a fur dick to a seemingly feminine design is one example another is Mew's sperm cell tail.
