I think the implication is that XY and ORAS take place in one universe, and all previous games in another.

It is sort of inconsistent how in XY megas are new and mysterious while in ORAS, which took place earlier, they're more well known. But it's a game, and honestly I don't care about a little bit of story messiness to simplify things in the service of better gameplay. If they had to make megas in ORAS some sort of secret thing to serve the story, gameplay would suffer, and that's not worth it.
