There are no Alakazams in the wild. If we suppose a Pokemon distribution similar to the games, 90% of them would be NFE bullshit that doesn't stand a chance against a trained soldier with an automatic firearm.
Trained pokemon wouldn't be a issue since they belong to trainers and they wouldn't attack us. Legendary pokemon would be the only serious threat, but there's like 50 of them, since they're unique. Nukes aren't only fire. They're also a huge pressure wave (think of it as a ridiculously strong flying attack if you wish). A nuke alone shows effects even more devastating than the stronger Pokemon attacks. Big nukes can blow small meteorites to pieces, and the meteorite in Delta Episode is quite small. Its diameter is 50 meters max, given how big Mega Rayquaza is. Ironically, you need a 100x times bigger meteorite to get a mass extinction.
So a small nuke is at least as powerful as Mega Rayquaza's Dragon Ascent, since both can break that shitty piece of rock without problems.
Humanity has 10000+ nukes. This means 10000+ Dragon Ascents ready to be used everywhere, just to kill about 50 legendary Pokemon. How can they stand a chance? And even if you insist on gameplay not being canon at all, I've showed you nukes are stronger than the strongest attack from one of the canonically stronger Pokemon. Do you honestly believe any Pokemon stands a chance against Mega Rayquaza attacking them 10000 times?

You're taking Pokemon with space warping abilities and assuming that their power is unlimited, which is something we don't know. Is Hoopa able to create hundreds of portals simultaneously? Is Palkia capable of teleporting hundreds of distant, heavy objects at the same time? In the games there's zero evidence of their power being that strong. If anything, we have the opposite, since well prepared trainers without legendaries can easily beat them. I'm sure they could deflect a few nukes, but all of them at the same time, given that we can also use decoys? Also, we should assume they have extraordinary perception in order to do so, since they should be able to instantly locate nukes coming at supersonic speed. If anything, any pokemon media shows this is not true, since they can be hit by Pokemon attacks that are much slower than a fucking nuke.

The story is that a 12 year old with a team of common pokemon can beat Dialga without much effort. We can assume that the Pokedexes are mostly accurate, but steeped in folklore that is not well separated from actual facts. Not every Kadabra is a former human, I'm certain, but it's probably a legend influenced by the fact that the line is very smart.
