Easy.
You play as a trainer, some shit happens and you get lost and separated from your pokemon except for your one shoulder mon that performs basica attacks for you.
You roam around looking for your other five pokemon that not only have more powerful attacks, but each one has an HM move that lets you overcome progression obstacles. AKA you need to find your lost water pokemon to cross deep bodies of water, you need your fighting type to smash down cracked boulders, you need your flying type to perform mid air, screw attack like jumps or some shit. It would be amazing.
Maybe there could even be the Pokemon Equivalent of Save stations that have PCs in them, so there could even be more than six pokemon in the game.
