It's because there are over 700 Pokemon and making various variations for every single one of them would take tonnes of time, space and effort. Compared to how much this feature would actually add to the game, it's not even close to being justifiable.
Also it would take away the gimmicks from Pokemon like Spinda, Vivillon, Sawsbuck, etc.

Isn't adding patterns to 3d models super easy? I seem to recall messing around with skin files in pc games and finding patterns that would work well on multiple characters. It was just copy pasting a single image. Im sure they could easily make a few patterns that would look great on many pokemon. We are no longer stuck in the days of sprites where each frame had to be individually edited.

I was actually thinking today that pokemon should have slightly different variations based on the region they are from sorta like Shellos/Gastrodon. It would be neat to have a visual difference (If only slightly) between a Kanto Pikachu and an Unova one.

Even a simple, automatic function could add shades/ patterns/ spots the same way IVs are randomized inside a certain parameter.
