Then you must gather 5 other 'material' pokemon, ex: two pidgy, zigagoon, pikachu, machoke, then the level 50 consumes the material pokemon, evolves, and resets to level 1. If it's the final stage, it can level to 100, if it's stage 2 out of 3, it must repeat maxing to 50, evolving using more powerful and harder to obtain pokemon, and resetting to level 1 again. I reckon you could make the moon phases central to three different lines. There are 8 phases (New, Waxing Crescent, First Quarter, Waxing Gibbous, Full Moon, Waning Gibbous, Last Quarter, Waning Crescent).
You'd have one 'mon that changes stats based on the moon cycle. Becomes more special orientated as the full moon arrives.
You'd have one family that evolves at a certain level but into a different 'mon if its full moon day. A Werewolf type thing.
You'd have a final family that evolves into a different 'mon depending on the principle lunar phase (New, First Quarter, Full, Last Quarter).

What if a pokemon needed TWO elemental stones to evolve, like a Grass type that turns into Grass/Electric. So you use a Leaf Stone and it does nothing, but then if you use a Thunder Stone right afterwards it evolves. Alternatively, you use a Leaf stone on it while it's holding a Thunder Stone.
How about a pokemon that evolves depending on whether the last Berry it ate was Sweet, Spicy, Sour, Bitter, or Dry? Has 5 alternate evolutions, and their movesets are more geared toward being stupidly OP in contests rather than being good fighters, like the contest equivalent of Mega Fug.
How about one that requires zero sunlight to evolve? You must evolve it at night in a dark cave and not use Flash. It doesn't work if you used Flash.
What about a pokemon that needs sand to evolve, so it can only evolve when another pokemon uses Sand Attack, Sand Tomb, sandstorm, etc. on it? Imagine wandering for hours hoping some stupid Pidgey uses Sand Attack on you so you can evolve the dumb thing.
Putting a spin on the mic function posts, how about a 'mon that evolves only after levelling up when there is complete silence? Not sure just how sensitive the 3DS mic is but I'm talking no clock ticking, no hum of heating, etc

Mohammy is a small Ground/Steel type pokemon. It's a vaguely humanoid creature with scraggly fur scimitar-like appendages on its arms and legs, kinda like Pawniard. It evolves into Jihaddo, a larger Mohammy looking humanoid with a long beard and cylinders on its waist, which are actually explosive charges. You evolve it by pointing the DS east toward Mecca while it knows the move Explosion.
