They probably spent the majority of development time creating the models and animations for 720+ Pokemon. It was also Game Freak's first 3D game, so they probably had to learn how to do basic shit. On top of that, I believe they were part-way through the development of Gen 5 when they first got the 3DS dev kit. So, they had to split the work between the games and they couldn't really go all out.

How dumb do you even have to be to think these are gen 6 games. They have an entirely new name, new pokemon, new region. Nothing is even similar to gen 6 aside from the fact that it's on 3DS. Like why do I even have to type this out.
There could be a few things:
Generation 6's engine was poorly coded and caused slowdowns in 3D battles so they just wrote a new one outright and thanks to Pokemon Bank they don't have to deal with all the messy cross generation stuff like with other games. You could argue they made Pokemon Bank ahead of time knowing the next games wouldn't be compatible.
They decided it's more profitable to make an entirely new game instead of putting resources to work making a new legendary Pokemon with a new hat plus a new bad guy, while at the same time revisiting older generations in a similarly compatible game allows for cashing in on nostalgia while the new one is worked on.
Yokai Watch made them realize they needed to step up their game (the first in game footage for Yokai Watch was in 2011, plenty of time for Nintendo to scrap another sprite game)
They're looking ahead to the 2020 olympics and want the 25th anniversary game timed with it.

They specify you can use Bank to trade from XY in the ORAS site too.
