Arceus divided up its power when it created the universe, so it works on Exodia rules now. The sum of his parts is more than the total of each individual part, so it's not 1/1000 of infinity. Since omnipotence is only a theoretical concept, there's no real answer to questions like "can God create a boulder he can't lift?" or "can an omnipotent being give up his omnipotence?" In the context of Arceus, he can and he did.
