It depends if we are talking about a world where humans go extinct or they never existed.
If the humans go extinct, I think they still would use that name, since that's what they are used to; changing it would just make it harder to live a life on their own.
If there were no humans, though, they probably would use another denomination. Or no denomination at all.

In a world absolutely without humans, probably not. I'd expect each type of pokemon evolutionary-line would have a name for themselves internally, and maybe a general term overall.
In the Arceus movie they were called "magical creatures" before they were given the name Pokemon in flashbacks.
