The monsters in Yu-Gi-Oh! are not much more than children's trading cards, and thus they're confined to the turn-based boundaries of a children's card game.
The monsters in Pokemon are living creatures, and thus the anime doesn't confine them to the boundaries of a JRPG.

The logic behind Flying being immune to Ground is that since Flying-types can fly, attacks like Earthquake and Dig can't hit them. However, Sand-Attack is a Ground-type move (though it was Normal in Gen 1) and it can hit Flying-types, because it's sand being throw in their faces.
The anime isn't bound by restrictive RPG mechanics. Realistically, it would make zero sense for a creature to be immune to being hit with bones just because it can fly.

if anything this is how the game should work. flying isn't just straight up immune to ground, it's immune to certain ground moves and not others.
also, levitate shouldn't exist. there should just be an "airborne state" for certain pokemon, like beedrill and mega altaria. they are immune to ground hazards and most ground moves, but hit by things like bonemerang, drill run and mud bomb. flying types work the same way, only their move immunities aren't bypassed by mold breaker.
