The way amiibo work is that the all amiibo character of one are functionally identical, i.e. the Yoshi Smash amiibo does the same thing in games as Yarn Yoshi and the Mario Party Yoshi.
So, Pikachu, Lucario, Mewtwo and Charizard will do the same thing as the Pokken series, even if they get new amiibo figures, and I'd assume they'll put in some small bonus for Jigglypuff and Greninja.

Probably jack shit for existing Pokemon.
They'll make Amiibo cards for unlockable characters because they want the mobile audience. Said cards will allow you to use said character from the get go as opposed to working for it like the Shadow Mewtwo amiibo
They'll get new Amiibos, probably.
Note how Mario has 2 different Amiibos for 2 different games (Super Mario and Smash).
