Because Pokemon reps from every Smash Bros comes from the anime instead of the games (Pikachu, Jigglypuff, Pichu, Mewtwo, Lucario). Red aka Pokémon Trainer and Greninja being exceptions, as they come from the games.

Smash 4 came out on the same day as ORAS. There's a reasonable chance the SSB developers didn't know about ORAS until very late in development, and there's enough Pokémon content in there that people are already complaining about it.
