There are certainly some 3-5% encounter rate puppets out there but pretty much everything except the very uncommon puppets with U-turn can be caught by just spamming out the best thread you have at the time.
Also, there's nothing that you only get one chance at, everything can be encountered infinitely.

Not.
None of the puppets with the weather inducing abilities are all that great, weather inducing abilities only have the weather last for 5 turns ala Gen 6 rather than forever (ala Gen 3-5), half the weathers can be blown away via the Hurricane equivalent, there's a move that's basically knock-off but for weather instead of items, the weathers aren't really that great to begin with (sandstorm is nowhere near as useful with stall being dead, aurora and fog aren't boosting fire and water but instead the nowhere near as prevalent light and dark, calm makes hail look like rain in comparison), and weather payoff abilities are incredibly rare and not on anything that's all that good to begin with. The Swift Swim equivalent (double speed in fog) is held by just a single puppet that isn't dark type at all, even if she is possibly the happiest and cutest puppet in the game. The Chlorophyll equivalent is a bit better off being on 3 puppets, but none of those are any good either. Actually, the only puppet with any weather-relevant ability that sees significant usage is StarP, and that's because she has Niche for an ability.
So not only are you stuck with gen 6 weather inducing ability mechanics, you have payoff on par with trying to build a hail team, if not worse. 5 turn weather unless you're using an item is terrible; note how weather teams are very rare in Gen 6 OU and that's with a really good Drought user in Mega-Charizard Y, and like hell is using a weather inducing move worth the turn when your opponent will probably take advantage of that to crush whoever set the weather up. You can probably get a really good duration with the right weather rock + using Renko, but that requires burning a team slot on Renko, who is outside of weather-set-up less relevant than Unown or Luvdisc at battling.
The best payoff for using weather is probably Maribel, who becomes a complete monster under ANY weather condition but is absolutely pathetic outside of it.

This. SuwakoS is a BST 580 Water/Earth with MOODY, an ability so overpowered that Smogon had to ban it from Ubers in regular Pokemon.
She sees only a little more use than WakagashimeS, which is something you would peg in Pokemon as "NU or RU". In the weekly charts, she's seeing less use than stuff like RaikoA and NitoriS.

Fire and water are both pretty solid types, electric is a bit worse off.
You should be switching it around as needed for the area you're in but in general fire is more often going to be super effective, electric is the safest for not getting hit hard and water strikes a balance between the two.

OrangeD can stop almost any special attacker dead in their tracks but can't do shit in return (Seismic Toss and Toxic aren't anywhere near enough, especially when Changeling is a TM with good distribution). Where's my Skarmory and Eviolite Chansey? Where's my Steel types with 10+ resists? Where's my ability to run 6 leftovers if I want to?
And then sometimes you finally get all those hazards set up and then they use Smash Spin. And yes, I've had a wall die to FutoS using Smash Spin.

you can use imprison to ban rapid spin, tough i don't know whats pdp impriosn equilivent is. alt just lock enemy on rapid spin and waste away his pp with moves and abilities.
you can use tiger terrain to stop crits and make sure all moves (including status moves) always hit. in addition it stops that terrain effect that prevents you from healing.
i like using decresendo- lowering enemy stats and switching out. try combining it with traps after wasting enemy rapid sin with pp removing techniques. should be nice.

Well, that depends on what you need, I suppose.
Power Marisa is a focus attacker that hits harder overall, is slower (although you'll still be outspeeding most puppets) and has worse type coverage. Struggles against Illusion puppets, although she gets some sound moves from TMs that help with that. If you're playing through the main game, it should be noted that it'll take 6 levels before Power Marisa actually gets a decent STAB Focus Attack, so watch out for that.
Speed Marisa is a spread attacker that outspeeds almost everything else in the game while still hitting fairly hard. Gets walled hard by Nature puppets, and your only real option for dealing damage to those is to pick up HP Fire or Steel, which is fairly late game.
Investment wise, you shouldn't waste your time increasing her bulk. Both Marisa styles have pathetic bulk on both sides, so your best bet is to simply invest everything into Speed, and whatever attacking stat your Marisa uses.
Oh, and make sure to run Changeling on Power Marisa and Lightning Speed on Speed Marisa. The ability to switch out while denting an opponent is vital to Marisa's success, since she takes hits about as well as a soggy tissue.

I'd go with Power, max FoAtk, rest split between both defenses.
She's a good user of Atomic energy, and you will be proportionally more tanky by investing in defenses and restoring HP with Atomic Energy.
You'll want something to handle Illusion Touhous though, she gets no SE coverage for them. You could use Reflection Mirror (Metal Burst) on them, I guess. She's somewhat tanky.
For in-game you could run a RestTalk Defense Eiki set with Perfect Aim (Guillotine), or a Bulk Up/Calm Mind (she gets both in Defense style) set.

That's what I meant, most characters who didn't appear didn't do so becauser they're pointless to, from your list, only Rin and fish are fair picks, but the former is harder to justify being included in things than even other PC-98 things, and the later isn't even real. The same way they shouldn't add random print work characters for the sake of it. I was pretty surprised they even included Tojiko, so it's not like they went out of the way to remove some other characters.

Yamama I wouldn't get at all. Orin isn't that greedy, she just enjoys her work and talking about death. The fact she simply stalks instead of downright killing people shows she's not that greedy.
Satori is more apathetic than lazy, but she does have plenty of things to do, only she doesn't interact with anyone that much.
Okuu is just dumb, just because her powers are flashy and dangerous, doesn't mean she possess that feeling.

Satori didn't even know what was going on, and there's a difference between caring about something important to you, such a she likes her sister, pets and spirits, and caring about beings who you never met and just contacted her pet without warning and were planning on exploiting her, she has literally no reason to like surface dwellers and thus, their well-being is irrelevant.
