They still use BW1 even though BW2 came out 2 months before that year's VGCs. This is the same thing that's going to happen next year with ORAS and Z because it makes more sense to use the game that's been out for almost 2 years instead of the newer one that doesn't have a proper metagame yet, surprise, surprise.

That doesn't mean they were made FOR the anime, though. They were made for a game, and the anime is just playing off of it because they have the inside connections. The designers over at GF make reference pieces for each design so the animators can accurately depict them. It's plausible that the games were designed with specific plot and the anime is playing off of it. Just because it's first doesn't mean it created it.
